if I select a flightplan waypoint and then DIR (direct to), my flightplan gets lost in the MCDU?
What is the correct way to skip any waypoints or insert a new one to the existing flightplan?

Currently the direct to deletes the entire flight plan and only creates a direct-to to the selected waypoint. That is not how it works in the real aircraft and we are aware of this and will change that at some point.
You can create a short cut by removing individual waypoints in the MCDU. But the easier method would be to go to the navigation menu and change the route there.

I suspected that already..
And I suppose that inserting a new waypoint to the flightplan is also not implemented yet?

Inserting a waypoint is implemented but it is actually added in the most optimal way, not in the position that you entered it. So just like in the navigation menu, it adds the waypoint in such a way that the route stays as short as possible.
