You can create a flight plan in Aerofly FS in the navigation menu, here is a tutorial:

    Navigation | Aerofly FS

In the menu you can select a departure and destination airport along with the SID, STAR and approaches and then add waypoints along the route.

I would like to see a updated Navigation Base. Are you planning to update your database?

You can use the MCDU but for short flights only as waypoints are only available up to a certain range.
Such a flight can be from Frankfurt to Zurich.
you can do that entire flight using the MCDU only.
anything longer and you'll have to use the navigation menu to put in the waypoints.
