On autopilot when descending e.g. from 2500 to 1000 at a rate of -200 ft/ min I find it annoying that when you change the level to say 500 ft the rate will go to -1000 ft automatically. Is this a bug?

That is not the autopilot that you are talking about, at least I hope.
Are you referring to that little overlay in the bottom right corner? That is the copilot, big difference!
The copilot is being worked on as we speak and the current behavior will change for sure. We will bring "back" the easy one-click-fly-me-to-destination "route" button and add a lot more to it. We have big plans for that copilot, since it is not limited to operations in the air or in upright conditions. Autopilots usually aren't that capable, the copilot will probably become a lot more intelligent.
- copilot = simulated human that will interact with the entire aircraft, something that we can program as we like and make it as user friendly and useful as we see fit. Right now you can tell it what to do with the interface in the lower right corner of the Aerofly, if you have the overlay turned on.
- autopilot = electronic device which should work as stated in the operating manuals of the real world aircraft. This is what a real world pilot would use to take his hands of the controls and lean back. In Aerofly you interact with it by clicking on the autopilot panel in the 3D cockpit, not an overlay.
