I've hit the same problem when approaching from the other side, at the moment the route planning doesn't look at the terrain at all.
But that is all subject to change, we will probably see the real approaches in the Aerofly in the future so there isn't really a point to making the default approach algorithm better. For now you can just edit the configuration file where the route is saved to.

Just use "add waypoints" a small white flag will show on the map when you click on the map, then click on "add waypoint" and you will see the path adjust. You can even move existing waypoints the same way.

I know how to do all that but, what I can't seem to figure out is how to move or shift that final approach fix. That seems to be not movable and it is important not to have to be descending at unreal rates on short final. Like Jan said, excessive elevations like the LOWI 08 is not taken into account in the default approach.
We only have two choices of runways at LOWI and neither are very practical the way it is right now due to the runway alignment.

Yeah, there isn't much that can be done with that right now. When ATC comes into play that all might change though.
Can an offset instrument approach be catered for? Both Innsbruck runways use localisers that are broken off from quite early and have quite high weather minima. Aero has disabled several previously workable approaches such as Buchanan localiser 19 which comes in on approximately 181 degrees.
My PC FS2 is not set-up at the moment, they might have been fixed.
